Joseph was born in Pennsylvania – probably Northampton County, where his father was from. He was the fifth of nine children to Samuel Pipher and Barbara LaBar. The family name is sometimes written “Pfeiffer”. The Pipher family migrated west to settle in Markham Township, York County, Ontario around 1810, when Joseph was just a boy.
Catherine was also from Pennsylvania. Her parents were reportedly Johann Peter Kleisser and Maria E.
Joseph and Catherine must have married in Ontario around 1820, but there’s no record.
Catherine died in 1836, and is buried in Dickson Hill Cemetery, York Regional Municipality, Ontario.
In 1845, Joseph married Leah Kaiser (18 Dec 1823-20 Nov 1900), daughter of John Kaiser and Mary Snyder. His children with Leah:

The 1851 census for Markham listed Joseph Pipher (54) and wife Lea (28), plus children Jacob (22), Joseph (19), Catherine (16), Abraham (6), Isaac (4), and Mary (1). As noted above, Leah was the mother of the younger children. There were other Pipher families in Markham.
The 1861 census for Markham listed Joseph Pipher (60), wife Leah (36), and children Abram (12), Isaac (10), Mary (8), William (5), and Malinda (2). It was around this time that Joseph and family built a new house for themselves in Dickson Hill.
Joseph died in 1866 and, like Catherine, is buried in Dickson Hill Cemetery, York Regional Municipality, Ontario. The 1871 census showed Lea Pipher, widowed, heading a household in Markham consisting of William (14), Melinda (12), Benjamin (9), and Manuel (7).
Leah in 1883 married William Guthrie, and lived until 1900. She’s buried with William in Dickson Hill Cemetery.
John married Margaret Anna Bell (~1822-~1850) in 1848. They had a reported two children, although there’s no actual evidence for Barbara:

The 1851 census listed John and Dorothea in Markham with just one child, Joseph (age illegible, possibly 2).
In the 1861 census, their children were Lydia (8), Anna (6), Judith (3), and Louisa (2). They were next door to the residence of Hinkley ancestor Catherine Wismer (26) and her two children, but the census noted that they were residing in Michigan.
By the 1871 census, the family were in South Oxford, Ontario: John (47) and Dorothy (38), with children Lydia (17), Anna (16), Judith (13), Louisa (12), Charles (8), Lucy (5), Hiram (2), and Dorothy Jr. (7 months).
Dorothea died in Stouffville, York, Ontario in 1909, and John in 1912.
Online records confuse daughters Anna (b. 1854) and Elizabeth (b. 1859), because the latter was identified as “Louisa” in early census records and as “Ann Eliza” later in life. Her gravestone says just Elizabeth.
Betsy married William Shaver (10 Sep 1819-15 May 1902) on 13 Jun 1841. Their children (the claimed birth dates of the first two conflict, but the 1851 census showed Joseph a year older than Mary Ann):

The household was Baptist, and identified as English rather than German. In the 1860s they moved to Halifax, Nova Scotia, where the 1871 census found them. By the 1881 census they were in Wellington, Ontario. Isaac Sr. died there about 1885.
The 1891 census showed Barbara living alone in Guelph City, Wellington South, Ontario. By 1901, she was living with her married son Isaac. She died in 1923 in Ontario, and is buried with daughter Elizabeth in Dickson Hill Cemetery, York Regional Municipality, Ontario.
Son Joseph in 1891 was living in Guelph City, Wellington, South Ontario with his family.

Jacob died in 1864 and is buried in the Dickson Hill Cemetery in Markham, York County, Ontario. Mary Ann probably died in the 1860s as well, since by the 1871 census the surviving children were scattered; Susannah was with the family of her mother’s probable brother, Margaret and Sylvester Pypher (sic) were with their mother’s parents, and Mary Ann was with the Bemer family, all in York, Ontario.
Familysearch.org adds a girl named Jesse Marie Wilbert Pipher (~1861-????) as a daughter of this family. That appears to be a mistake.

In the 1881 census for Markham, Joseph (48) and Elizabeth (46) Pipher had children Margaret (19), Leonard (18), Josephine (15), and Joseph (9), plus 21-year-old George Smith (21), who later married their daughter Margaret.
Joseph died at reported age 82 in 1916 in Markham Village, York County, Ontario, the place where he was born. He’s buried with Elizabeth in Peach’s United Church Cemetery, Markham.
